It was designed to reward consistency since you get more points for being closer to the winner, rather than a fixed number of points based on position. So someone who was always in 2nd just behind several different class winners would be rewarded with an overall year end win. The original version (which came from way before we were an SCCA region) based the winning time on the highest placing points card holder, but was changed to class winning time, points card holder or not, a number of years ago. The highest placing points card holder no longer automatically gets 100, but the points relationship between people is still the same. I forget what brought about the change.
It does occasionally happen as you describe. Happened to me, though I was the 2nd place person at the time. My co-driver consistently won, but at the end I edged him out. Didn't sit right with me so since I was the one responsible for getting the jackets make, I had his name put on the jacket and when my name was called as the class winner, I handed it over to him instead. Just seemed the right thing to do.
